Prologue "재회 ~교차하는 의지~"

At Marduk Company's training facility, Van Arkride and fellow Arkride Solutions Office members meet Rean Schwarzer and others from Thors Military Academy as well as Gralsritter Kevin Graham and Rufus A. This joint training session and gathering was organised after the Presidential Office's announcement of the shocking Project Startaker, which spurred various factions both on the surface and behind the folds into action. During the gathering, the second phase of the Project Startaker is carried out. These circumstances propel Rean, Kevin, Van and the others into action, each with their own motives and goals.

제I부 "뒷세계 해결사, 재시동"

Van and companions resume their 4SPG duties in an Edith enthralled by the Star Taker Project. Through collaborating and exchanging information with the Bracer Guild, they discovers that surprisingly little is happening below the surface but also learns about monsters strange enough to unsettle them. Afterwards, they visit Agnès Claudel's home in the Levres District and run into President Roy Gramheart. After a brief chat and sounding each other out, they wonder once again what mysteries the Genesis in Agnès' hands hold.

Teamed up with Elaine Auclair, the group learns about unnatural activities of anti-immigrant groups and cases of people disappearing from the Blacklight District. A clue leads them to a subterranean culvert area, where they run into a being best described as invisible. During the battle, Risette Twinings clearly starts to feel unwell. With their heads still full of questions, the group heads to the theather in the Chardin Distict, where they run into Dominique Lanster, Chloe Lanster, Samuel Rocksmith and Nina Fenly.

Over dinner they learn from about Gramheart as a person more Nina and Rocksmith. During Van's subsequent evening patrol, Jorda requests Van to look for her brother and together they explore the city. As they investigate Jeffrey's suspicious behaviour, they run into an eerie group repeatedly chanting A∵D. Behind the group they find Ixs, holding a mysterious white device in his hand that resemble the Genesis.

제II부 "A∵D ~하얀 잔영~"

Rean's Route: バーゼル招聘～AF実戦テスト

Rean, Crow Armbrust and other Thors affiliates were invited to Basel for a joint training exercise for their background as pilots of the former Divine Knights. Piloting the Tyrfing, the most elite Panzer Soldats, the duo manages to defeat Major Emilia Harring's new Assault Frame, the Excalibur XD. This new AF boasts impressive combat capabilities and is considered an important component of the Star Taker's Plan. Rean and the others ponder the true purpose of the plan, if a machine this impressive is needed.

Van's Route: 愚か者たちの競売会(オークション)

After teaming up with Shizuna Rem Misurugi and Renne Bright, Van and his companions are certain that Ixs held a device resembling a Genesis, especially after new information from Heiyue and others. On that moment, Van receives a mail from someone named CC and decide to follow its hint by heading to the Le Chardin auction. Up for auction, among others, is a Genesis-like white device. However, a mysterious fake Grimcat appears and steals the device. Follow their trail results in an encounter with Simeon and Campanella, the latter who officially declares the start of Ouroboros' Eternal Recurrence Plan.

Kevin's Route: ピクニックには暑すぎる

Kevin and Rufus, who tags along for "work" purposes, meet up with Swin Abel and Nadia Rayne in Tharbad. Kevin, however, refuses Swin and Nadia to tag along for he's hunting a heretic, but the duo persists by showing their resolve and agree to accompany them only halfway through. Kevin proceeds to "look" into the past of the place to determine the heretic crimes committed by his target.

제II부 Intermission "흑의 정원~ 문을 연 성역"

The parties of Van, Kevin and Rean all meet up in Grim Garten. Their mission is to clear the third area by taking it by storm together. With difficult missions ahead of them, the three groups use this opportunity to exchange information that might help each other with their situation.

Rean's Route: 天蓋の先にあるもの

After the joint exercise, the Thors delegation once again ponder the true purpose of the Project Startaker and decide they have to take action. They head to Basel's observatory and observe the stars. Rean and Crow don't see a sky full of stars but an empty, endless space. Together with Celis Ortesia and Leon Balthazar, the group investigates the ruins of an old astrology workshop hidden beneath the observatory, where they are confronted with the truth that the images captured by the telescope have been artificially generated.

Van's Route: もう一つの夜明け

After exchanging information in Grim Garten and understanding the situation of the other parties involved, Van and his companions delve deeper into the mysteries of the white replica and the enigmatic group Alter Dawn. During their investigation they're alerted to a violent conflict in the Blacklight District, its cause unknown. Many of those involved flee to Dirke Memorial Park, where Van and friends, the police, the Bracer Guild and Heiyue follow them. During their confrontation with Ixs they learn about a mysterious group that refers to themselves as Remnant and the cause behind recent riots.

Van's Route: 想いの形

Thanks to Jolda's noble action, Van and his companions discover where Remnant is heading and decide to go there the following day. Agnès asks Van to accompany him on his night patrol. Unsure what she means, the two enjoy their tour around the city like a date. After they finish their patrol and return to the Vieux Quartier, Agnès confesses her love for Van but Van gently rejected her confession.

제III부 "운명을 향한 카운트다운"

최종막 "끝은 시작이요, 시작은 끝이로다"

Van's group travels back to Edith, hoping to free both Agnès and Renne and confront President Gramheart regarding the truth of Project Startaker. While they succeed in freeing Renne, they discover that Agnès has already escaped captivity, intending to enact some plan of her own. They then confront Gramheart, who reveals the secret aim of Project Startaker, also known as Project Lævateinn. The sky seen by everyone in Zemuria is false and the world is in fact, imprisoned, overseen by the Sept-Terrion of Time, Laegjarn's Chest, who approximately every 1200 years effects the Grand Reset, reverting Zemuria back to the time of the Great Collapse.

Project Startaker intends to destroy Laegjarn's Chest, thus preventing any other resets. The plan, however, is a failure, as while it at first seems that Emilia Harring's attack using the Excalibur is successful, she turns out to be badly outmatched by a a enitity look similar to Zoa Gilstein. René Kincaid then reveals himself as the Grendel Shaddai and battles the party, delaying them and allowing Agnès time to enacting the failsafe made by Professor Epstein plan. Using the power of the Oct-Geneses, she counteracts the power of the Grand Reset, saving a record of the current state and preventing time from resetting any further than before approximately the time when she originally joined the Arkride Solutions office. In the process, however, she apparently erases her own existence from time.
